Microchip’s MPLAB development platform for embedded design applications
Circuit design is big business and its design implementation has been trickling down to the maker market since the onset of single-board computers, which have become increasingly popular in recent years. This is also prevalent in the microcontroller (MCU) market that allows customers to configure the system to suit their needs. Of course, most of the companies that manufacture MCUs have their own set of free tools customers can use to help them along, such as Microchip's MPLAB development platform. This platform includes everything from compilers to emulators and debuggers for just about every facet of circuit design. Some of the more popular tools include the MPLAB X IDE for developing microcontroller/digital signal controller (DSC) code, MPLAB ICD 3 for in-circuit debugging and MPLAB REAL ICE emulator for Microchip Flash DSC and MCU devices.

Math Tools:

1 - SciLab - Another incredibly powerful and flexible alternative to MatLab

2 - Maxima - Another great & free math package

PCB Layout and circuit simulation

3- KiCad - A completely free circuit schematic and PCB layout tool

4-ngspice - A completely free SPICE cli-based circuit simulation tool

5-LTspice - Another free graphical SPICE simulator

 Embedded/Software development:

6 - Eclipse - An incredibly powerful  IDE with a multiude of plugins that enable it to be used from everything from Embedded to Web Development

7 - GCC - One of the most well known C/C++ compilers available for many archtectures and flavors

8- OpenOCD - An incredibly flexible on chip debug tool that cann be used to program & debug many embedded devices/ microcontrollers. 

9-GNU Make/Autotools - A powerful build system for building all sorts of software projects

10 - CMake - Another powerful build system

11- PanDoc -  An awesome documentation tool capable of converting markdown to HTML or PDF. It also converts to/from Latex

For viewing Gerber files I recommend GC-Prevue from www.graphicode.com.  It is a free Gerber file viewer.  They also have other more-capable purchasable tools.

Add QUCS to the Free Design Tools

Quite Universal Circuit Simulator (QUCS) is a great little Spice-like open-source tool that runs quickly, has a wide range of components, rather intuitie interface (but a so-so manual), and will execute S-parameter analysis. Available at qucs.sourceforge.net/.

I've used Eureqa by www.nutonian.com, sounds similar.  There's a useful but limited free version.

I have tried FreePCB couple of times, it is not bad for most projects with 16 layers or less. Some features I wish it had are viewing Gerber files, import/export of DXF files and print capability!

I cannot disagree.  I suppose I've been lucky a lot of the time; I usually have the opportunity to insist that things are done properly.  I don't take that for granted. ;)
